Best GST Invoicing Software for Growing Brands (Rs 5-100 Cr) in India (2026)
For most Indian brands between Rs 5 Cr and Rs 100 Cr, the best GST invoicing software is the accounting system you already run with e-invoicing switched on: TallyPrime, Zoho Books, Busy or Marg. Add a compliance layer such as Clear or Masters India when invoices come from several systems or an ERP like SAP. Add an operations layer such as FilFlo when most of your B2B invoices start as purchase orders from quick commerce, modern trade and distributors.
Two rules decide how much software you need. E-invoicing is mandatory once your aggregate turnover, counted across every GSTIN under your PAN, has exceeded Rs 5 Cr in any year since 2017-18. And from 1 April 2025, businesses at Rs 10 Cr or more cannot report an invoice, credit note or debit note to the IRP more than 30 days after its date. Below Rs 10 Cr, a month-end IRN batch still works. Above it, IRN generation has to happen as invoices are created.

Before you read: FilFlo is our product, and it is not #1 here
FilFlo publishes this guide. It is not general invoicing software: it generates GST invoices with IRN inside a B2B order workflow, so it sits at #8, below the accounting and compliance products most Rs 5-100 Cr businesses should start with. Vendor facts come from their public pages as of October 2026; tax rules are summarised from GSTN, CBIC and NIC sources as operational guidance, not tax advice.
⚡ Key Takeaways
- E-invoicing applies once aggregate turnover under your PAN has exceeded Rs 5 Cr in any financial year since 2017-18, and it stays on.
- At Rs 10 Cr and above, the IRP blocks invoices, credit notes and debit notes reported more than 30 days after their date (since 1 April 2025).
- TallyPrime, Zoho Books, Busy and Marg all generate IRNs from inside the invoice; most growing brands need no separate e-invoicing product.
- If most invoices start as Blinkit, Zepto, DMart or distributor POs, the invoicing problem is an order problem, which is where FilFlo fits.
The E-Invoicing Rules That Decide Your Software (Rs 5-100 Cr)
Two thresholds drive software choices in this band. This is operational guidance as of October 2026, not tax advice; confirm your position with your CA.
| Aggregate turnover (PAN level) | E-invoicing (IRN) | 30-day IRP reporting window | What it means for software |
|---|---|---|---|
| Up to Rs 5 Cr in every year since 2017-18 | Not mandatory | Not applicable | A GST-compliant billing or accounting tool is enough |
| Exceeded Rs 5 Cr in any year, below Rs 10 Cr now | Mandatory for B2B and exports | No restriction for now (GSTN, Nov 2024) | IRN from your accounting tool; batching still possible |
| Rs 10 Cr and above | Mandatory for B2B and exports | Invoices, credit notes and debit notes blocked after 30 days | IRN has to be generated as documents are created |
The Rs 5 Cr threshold. Notification No. 10/2023-Central Tax lowered the e-invoicing threshold from Rs 10 Cr to Rs 5 Cr with effect from 1 August 2023. One year above Rs 5 Cr since 2017-18 switches it on for good. Turnover is counted at PAN level across India: three state GSTINs at Rs 2 Cr each make Rs 6 Cr, and all three must e-invoice. Some sectors, such as banks, insurers and SEZ units, are exempt.
The 30-day reporting window. GSTN applied a 30-day limit to taxpayers at Rs 100 Cr and above in 2023, then lowered it to Rs 10 Cr from 1 April 2025 (advisory of 5 November 2024). The IRP rejects invoices, credit notes and debit notes reported more than 30 days after their date. This is the rule that turns e-invoicing from an accounts task into an operations task.
The portals. Six Invoice Registration Portals are notified, NIC's plus private operators, and reporting on any of them is free. Vendors charge for everything around the IRP call: clean data, rejections, 24-hour cancellations, and the IRN kept on the invoice. Sources: NIC e-invoice portal and the GSTN advisory on the reporting time limit (5 November 2024).
How We Evaluated
We judged each option as a Rs 5-100 Cr consumer brand selling B2B to distributors, modern trade or quick commerce, often from more than one state GSTIN. Vendor facts come from each vendor's own product, help or pricing page in October 2026; anything not stated publicly is left out.
- IRN inside the invoice flow. Is the IRN generated from the invoice itself, or does someone re-key or upload it?
- Bulk, cancellation and pending visibility. Can you push many documents at once, cancel within 24 hours, and see what is still unreported before day 30?
- Multiple GSTINs under one PAN. Separate series per registration, and what extra GSTINs cost.
- Inventory and e-way bills. Batch and expiry on the invoice line, and e-way bills generated from the same data.
- Where the invoice is born. Accounts voucher, ERP posting, or a channel PO that has been approved and picked.
- Pricing transparency. Published prices where they exist; quote-based is stated as such.

1. TallyPrime: IRN Where Most Indian Books Already Live
For most Indian brands crossing Rs 5 Cr, the shortest path to compliance is the software the accountant already opens every morning. TallyPrime offers connected e-invoicing: it sends invoice details to the IRP from inside the voucher flow, prints the returned IRN and signed QR code on the invoice, supports bulk generation, and can raise the e-way bill alongside the e-invoice. It also reports generated, pending and cancelled e-invoices, the register you want once the 30-day window applies.
The trade-off is where the invoice is born. In Tally, it is an accounting voucher typed or imported by accounts. That works when invoicing is a finance activity, and less well when operations drive it: a Blinkit or DMart PO that has to be cut, picked, invoiced against the right GSTIN and dispatched to an appointment slot. Those teams usually keep Tally as the ledger and invoice upstream.
Best for: Brands whose books, CA and accounts team already run on Tally
Not for: Teams that need invoices to start from channel POs or a warehouse workflow
2. Zoho Books: Cloud Accounting with Its Own GSP Link to the IRP
Zoho is itself a GST Suvidha Provider, so Zoho Books can push invoices to the IRP without a separate compliance subscription. You register on the e-invoice portal, create API credentials for Zoho as your GSP, and invoices go up with a validation pass that catches missing mandatory fields before the IRP rejects them. Recurring invoices can be pushed automatically, there is a bulk push option, and e-way bills can be generated from Zoho Books after a similar GSP registration on the e-way bill portal.
Two published numbers matter for a growing brand: each plan has a yearly invoice cap (5,000 on Standard, up to 1,00,000 on the top tiers), and extra GSTINs come through a paid Locations add-on that includes one GSTIN each. Neither bites at Rs 10 Cr; both are worth modelling at Rs 60 Cr with five state registrations.
Best for: Cloud-first brands that want published pricing and API access
Not for: Very high invoice counts on lower plans, or brands that need many GSTINs without add-on cost
3. Busy: MSME Accounting with Direct IRP Generation
Busy sends invoice details to the IRP directly from its billing module and attaches the returned IRN and signed QR code to the voucher. It generates IRNs for many vouchers in one action, shows what is still pending, and cancels e-invoices within the IRP's 24-hour window. Busy also says it supports businesses with multiple GSTINs or branches, and its Standard edition carries batch tracking with manufacturing and expiry dates, multiple godowns and sales orders.
Check the edition: the entry editions do not include e-invoicing, and subscription tiers cap e-invoice and e-way bill counts.
Best for: Traders and manufacturers who want inventory, batches and e-invoicing in one affordable package
Not for: Brands that want a cloud-first product or an open API ecosystem
4. Marg ERP 9+: Distribution Billing with E-Invoicing Built In
Marg is built around how Indian distributors bill: party-wise rates, credit limits, schemes and claims, batch and expiry tracking with near-expiry alerts, barcode billing and dispatch tracking. E-invoices and e-way bills come from the normal bill. Its FMCG distribution product adds mobile order booking and retailer ordering into the distributor's system.
For a brand, Marg makes the most sense when you run your own distribution arm, or when your GT distributors already use it and you want to speak the same language. It is not designed around the purchase-order lifecycle of quick commerce or modern trade chains, where the invoice has to match a PO line, a GSTIN and an appointment.
Best for: FMCG brands that also run distribution, or sell through distributors who run Marg
Not for: Brands that want modern-trade or quick commerce PO workflows, or a cloud-first finance stack
5. Clear (ClearTax): The Compliance Layer When ERPs Get Complicated
Clear holds a GSP licence and sells a unified e-invoicing and e-way bill platform for enterprises. Its pitch is integration depth: an in-house integration team, SAP connectors, custom ERP support, and reconciliation of e-invoice and e-way bill registers against GSTR-1. Clear also runs one of the private Invoice Registration Portals that GSTN authorised in 2023 alongside NIC's (einvoice4.gst.gov.in).
A compliance layer earns its cost when invoices come from several systems, when you have many registrations under one PAN, or when finance wants GSTR reconciliation in the same place. Below that, it duplicates what Tally, Zoho Books or Busy already do. Our Top 10 E-Invoicing Solutions guide compares Clear with IRIS, Cygnet and other compliance-first vendors in more depth.
Best for: Rs 50-100 Cr brands on SAP or a custom ERP, or groups with many GSTINs and high volumes
Not for: A Rs 8 Cr brand on Tally or Zoho Books, where the accounting tool already generates IRNs
Invoices That Start as Blinkit, Zepto or DMart POs?
See how FilFlo takes a channel PO through approval, picking, IRN e-invoice and e-way bill on the right GSTIN profile, then hands your accounts team a clean export.
6. Masters India: GSP Connectors for SAP, Oracle, Dynamics and Tally
Masters India is a GSTN-appointed GSP that connects e-invoicing to the system you already run. It lists connectors for SAP, Oracle, Microsoft Dynamics NAV, Tally, Marg and custom ERPs over API or SFTP, plus a separate e-invoicing API. E-way bills are a separate product.
It sits in the same slot as Clear. The choice between them usually comes down to which one maps your ERP better.
Best for: Finance teams that want IRN generation wired into an existing ERP through API or SFTP
Not for: Brands that want one tool to handle invoicing, inventory and accounting together
7. Your ERP's Own E-Invoicing: SAP, Microsoft Dynamics 365, Oracle
Between Rs 50 Cr and Rs 100 Cr, many consumer brands move their books to SAP, Microsoft Dynamics 365 or Oracle NetSuite. There, IRN generation usually runs through the ERP's India localisation or a GSP connector such as Clear or Masters India, set up by the implementer. You get one ledger with compliance attached; every change to an invoice format or series becomes a change request.
If you are on an ERP, this is the default; the question becomes what feeds it. ERPs post invoices well but miss the commercial events before them: the quantity cut on a channel PO, the GRN shortfall, the settlement credit note.
Best for: Brands at the upper end of the band that already run a full ERP
Not for: Brands that would buy an ERP only to solve e-invoicing
8. FilFlo: B2B Channel Invoicing with IRN Inside the Order Flow
This is our product. FilFlo is the order-to-cash operations layer for FMCG brands selling through quick commerce, and it belongs here for one case: brands whose invoice count is driven by channel purchase orders, not by the accounts team. The invoice is created from the approved, picked PO on a multi-GSTIN invoicing profile with its own series, with the IRN and e-way bill generated in the same flow. GRNs are captured against the invoice with reason codes, and credit notes can be created in bulk from platform settlement files.
FilFlo does not replace your accounting software. Tally and Zoho Books receive report exports formatted for their import (there is no connector or API for either), and Microsoft Dynamics 365 is a live API integration that sends approved orders and reads invoices back. See the Tally export workflow for exactly how that hand-off works.
Best for: FMCG brands whose B2B invoices start as POs from quick commerce, modern trade and distributors
Not for: General accounting, GST return filing, retail POS billing or service invoicing
9. The Free Baseline: NIC's IRP and Its Bulk Generation Tools
Reporting invoices and generating IRNs on any of the six notified IRPs is free. NIC's portal at einvoice1.gst.gov.in publishes Excel tools that prepare JSON for bulk IRN generation, bulk cancellation and bulk e-way bills from IRNs.
Fine for a few dozen B2B invoices a month. Fragile at hundreds: every invoice is keyed twice, IRNs are copied back by hand, and nothing warns you as day 30 approaches.
Best for: Low invoice volumes, or a fallback when your software is down
Not for: Anyone above Rs 10 Cr issuing invoices daily, where manual uploads risk the 30-day window
Which Setup Fits Your Revenue Band
Rs 5-10 Cr: switch it on where you already work
Turn on e-invoicing in TallyPrime, Zoho Books, Busy or Marg, register on the IRP, and test cancellations and credit notes before a busy week. A separate compliance product is rarely worth it yet. Clean up item masters and HSN codes now, because the IRP rejects what your current invoices get away with.
Rs 10-30 Cr: make IRN part of dispatch, not month-end
Once your aggregate annual turnover (AATO) reaches Rs 10 Cr, the 30-day window applies, and invoices keyed into accounts after goods leave become a risk. Brands growing through quick commerce and modern trade often add state GSTINs at the same time, with POs arriving faster than accounts can invoice them. This is where an operations layer starts paying for itself.
Rs 30-100 Cr: decide where invoices are born
There are usually three candidates: the accounting tool, an ERP with a GSP connector, and an order-to-cash layer upstream of both. A sensible split: invoices for PO-driven channels are generated where the PO is approved and picked, everything else in accounts or the ERP, with one export or API feed between them. Our quick commerce order-to-cash guide walks through that flow step by step.
Frequently Asked Questions
Is e-invoicing mandatory for a company with Rs 5 crore turnover?
E-invoicing applies to registered businesses whose aggregate turnover exceeded Rs 5 crore in any financial year from 2017-18 onwards (Notification No. 10/2023-Central Tax, effective 1 August 2023). The obligation continues even if turnover later falls. It covers B2B supplies and exports; sectors such as banks, insurers and SEZ units are exempt. Operational guidance, not tax advice: confirm with your CA.
What is the 30-day rule for e-invoices?
Under a GSTN advisory dated 5 November 2024, from 1 April 2025 taxpayers with an aggregate annual turnover (AATO) of Rs 10 crore or more cannot report an invoice, credit note or debit note to the IRP more than 30 days after its date. An invoice dated 1 April cannot be reported after 30 April. There is no such restriction below Rs 10 crore for now. In practice, IRN generation can no longer be a month-end batch job.
How is turnover counted for a brand with several GSTINs?
Aggregate turnover is calculated across all GSTINs registered under the same PAN, all over India, not per registration. A brand with a Rs 4 crore GSTIN in Maharashtra and a Rs 3 crore GSTIN in Karnataka has crossed Rs 5 crore, and both registrations must issue e-invoices.
Do I need separate e-invoicing software if I already use Tally or Zoho Books?
Usually not. TallyPrime, Zoho Books, Busy and Marg all generate IRNs from inside the invoice. A compliance layer such as Clear or Masters India earns its cost when invoices come from several systems or from SAP or a custom ERP. An operations layer such as FilFlo makes sense when most invoices start as channel POs that are approved, picked and dispatched before invoicing.
What is the best invoicing software for a 5 crore turnover company in India?
For most businesses just past Rs 5 crore, it is the accounting software you already use with e-invoicing switched on: TallyPrime if your accountant works in Tally, Zoho Books for cloud software with published pricing, Busy or Marg for inventory and distribution features in the same package. Re-evaluate at Rs 10 crore, when the 30-day IRN window starts, and again as channel volume or GSTIN count grows.
Can an IRN be cancelled after it is generated?
An e-invoice can be cancelled on the IRP only within 24 hours of IRN generation, and tools such as Busy enforce that window. After that, the correction route is a credit note, which needs its own IRN and, at Rs 10 crore and above, must be reported within 30 days of its date.
Does FilFlo file GST returns or replace my accounting software?
No. FilFlo generates GST invoices with IRN and e-way bills inside the B2B order workflow, on multi-GSTIN invoicing profiles. Ledgers and returns stay in your accounting system: Tally and Zoho Books receive report exports formatted for their import (no connector or API), and Dynamics 365 runs on a live bidirectional API integration.
Bring One Real PO to a 30-Minute Demo
Watch a quick commerce or modern trade PO go from import to approval, picklist, IRN e-invoice and e-way bill on the correct GSTIN, with the export your accounts team already knows how to import.
